Calculating the expected frequencies of potential secondary structure in nucleic acids as a function of stem length, loop size, base composition and nearest-neighbor frequencies
نویسنده
چکیده
A formula is derived to estimate the expected frequency of potential secondary structure of a given stem length and loop size in a random sequence of nucleotides of known length and composition. An example is provided using the SV40 sequence which shows significant non-randomness in stem length but whose significance is reduced by more than six orders of magnitude by taking nearest neighbor frequencies into account.

Prediction of oligonucleotide frequencies based upon dinucleotide frequencies obtained from the nearest neighbor analysis.
A statistical method of predicting hexanucleotide frequencies is presented. The method requires dinucleotide frequencies which can be readily obtained by nearest neighbor analysis. The frequencies of 64 hexanucleotides of E. coli were estimated and compared well with those predicted by a third order Markov chain.
متن کاملA set of nearest neighbor parameters for predicting the enthalpy change of RNA secondary structure formation
A complete set of nearest neighbor parameters to predict the enthalpy change of RNA secondary structure formation was derived. These parameters can be used with available free energy nearest neighbor parameters to extend the secondary structure prediction of RNA sequences to temperatures other than 37 degrees C. The parameters were tested by predicting the secondary structures of sequences with...
متن کاملThermodynamic parameters for loop formation in RNA and DNA hairpin tetraloops.
We determined the melting temperatures (Tm) and thermodynamic parameters of 15 RNA and 19 DNA hairpins at 1 M NaCl, 0.01 M sodium phosphate, 0.1 mM EDTA, at pH 7. All these hairpins have loops of four bases, the most common loop size in 16S and 23S ribosomal RNAs. The RNA hairpins varied in loop sequence, loop-closing base pair (A.U, C.G, or G.C), base sequence of the stem, and stem size (four ...

We describe an optimized algorithm, which is faster and more accurate compared to previously described algorithms, for computing the statistical mechanics of denaturation of nucleic acid sequences according to the classical Poland-Scheraga type of model. Nearest neighbor thermodynamics has been included in a complete and general way, by rigorously treating nearest neighbor interactions, helix e...
متن کاملNon-zero probability of nearest neighbor searching
Nearest Neighbor (NN) searching is a challenging problem in data management and has been widely studied in data mining, pattern recognition and computational geometry. The goal of NN searching is efficiently reporting the nearest data to a given object as a query. In most of the studies both the data and query are assumed to be precise, however, due to the real applications of NN searching, suc...
